B73 inbred line were germinated at 25 °C in the dark. The seedlings were with an N-deprived Hoagland nutrient solution (−N). The seedlings were then transferred to 3 different treatment nutrient solutions: −N (negative control), complete nutrient solution supplied with 1 mM NO3−, or complete nutrient solution containing 1 mM NO3− and treated with 1 mM 2-(4-carboxyphenyl)-4,4,5,5-tetramethylimidazoline-1-oxyl-3-oxide (a NO scavenger). Total RNA was extracted from the root apices using using TRIzol reagent (Invitrogen, Thermo Fisher Scientific, Waltham, MA USA) following the manufacturer's protocols. RNA-seq reads were mapped by MaizeGDB to Zm-B73-REFERENCE-NAM-5.0. using STAR. Bigwig files were generated using bedtools genomecov -split -scale 1.0 followed by kentUtils bedGraphToBigWig.
